Explain how the light reactions and Calvin cycle of photosynthesis are linked chemically, structurally, and functionally. Include in your answer the main reactants and products of each of the two phases of photosynthesis, and where each phase take place. Describe which products are necessary for the continuation of photosynthesis, and any products considered waste, from the plant’s perspective. Finally, explain how the arrangement of thylakoids within an individual chloroplast and the arrangement of chloroplast within an individual plant cell enhance photosynthetic activity.

The question is very long, perhaps you should break it up and post 3 points for each phase. You could start your answer with the Calvin cycle as it uses the energy from  electronically-excited carriers to convert C02 and H20 to carbon based organic molecules.

The enzymes in the Calvin cycle are equivalent to many enzymes used in other metabolic pathways and the immediate product of the Calvin cycle is glyceraldehyde-3-phosphate (G3P) and water. Two G3P molecules  are used to make larger carbohydrates. Similarly, photosynthesis makes sugars which are simple carbohydrates.
